The hosts could have gone ahead after three minutes but Jason Matthews saved Dean Moxey's header.
The visitors were reduced to 10 men on the hour when Marcus Browning was dismissed for his second booking.
Weymouth could still have snatched the win but Andy Marriott saved Sido Jombati's effort, while Exeter striker Steve Basham also went close.
