Adrian Cambridge's own-goal gifted Exeter a third consecutive victory.
Histon almost broke the deadlock when Gareth Gwillim's corner was headed against the crossbar by Matt Langston.
A minute before the break the visitors were in front when Jamie Barker slotted home from six yards but Exeter hit back with a spirited second-half display.
Jamie Mackie levelled with a clinical right-foot finish from 12 yards and the hosts stole the points when Cambridge netted at his own end from six yards.
