Brentford ended Exeter's unbeaten home record with their third successive victory in the league.
Leon Legge headed the Bees' opener, but Jamie Cureton slotted in an equaliser.
Gary Alexander bundled in Brentford's second and Sam Wood tapped in to extend their lead, with Charlie MacDonald scoring the fourth from 18 yards.
Exeter keeper Paul Jones also saved penalties from Kevin O'Connor and Myles Weston, after Cureton had headed in a second for Exeter.
Exeter City manager Paul Tisdale told BBC Radio Devon:
"Last week I left the game very frustrated because we deserved to win, this week I leave it more in thought really, because we didn't deserve to win when we conceded such soft goals.
"We looked like scoring at any moment which is a good sign, and I think we're getting better at our attacking play.
"After a defeat like this at home sometimes it's a blessing, as it gets you moving on one or two things which you've had in your mind a while and you make fresh changes to your play or your team."
