Amos Foyewa's left-foot winner from Raphael Nade's cross nine minutes from time dented Exeter's play-off hopes.
Exeter went ahead after just four minutes when Gareth Sheldon drilled a right-foot shot into the bottom left corner of the net from eight yards.
But Luke Cornwall equalised for Woking12 minutes into the second half with a low left-foot drive from 25 yards.
To make matters worse for Exeter, James Coppinger was sent off for a foul on Foyewa who went on to score the winner.
