Exeter's win at Bootham Crescent boosted their chances of beating the drop and at the same time virtually ended York's hopes of reaching the play offs.
York were given a torrid time all afternoon by experienced striker Steve Flack, who met Justin Walker's fifth-minute free-kick with a powerful header to put the Grecians in front.
The visitors should have gone further ahead five minutes later as Flack caused pandemonium in the box with yet another header, but Sean Devine blazed over with a half volley.
Exeter clinched the points and their second successive win after 55 minutes when Flack headed Phil Baker's cross into the path of Devine.
The former Wycombe marksman looked up and curled a superb effort against the crossbar and James Coppinger steered in the rebound with a cool volley.
York were denied by the woodwork one minute before the break as Jon Parkin latched on to a long punt from goalkeeper Michael Ingham and produced a delightful chip against the crossbar and Lee Nogan fired over the rebound on the turn.
The hosts were mainly restricted to long-range efforts in the first half, with Grecians keeper Kevin Miller keeping out Graham Potter's dipping 25-yard free-kick and later parrying a blistering drive from Scott Jones.
